It's Best to fit the shoes or boots without the mask first. 

Edit Appearance (all this is done in the Appearance window) foot and shoe size are not important as they will be hidden but I suggest in Legs tab a foot size of 0, and in the case of the case of high heels, in Shoes tab set the heel high to maximum.

Attach your shoe as normal and position. Boots attach to the 'Lower Leg' and position. It's important that the sole of any shoe or boots line up with the bottom of the foot, or it will look wrong when walking. everything Looks bad at this stage with feet sticking out all over the place, but that's normal, it's nigh on impossible to align the shoes with the alpha mask applied.

Now go to the Alpha tab. Click on the Lower Body square and choose an appropriate Alpha Texture from your inventory. Save, You may not see the effect until you close the Appearance Editor. That should be it. Enjoy!

There is a bug in Imprudence at the time of writing that doesn't allow an alpha texture to be dragged to the slot and dropped.
